Is there any loss of quality when using the Master Uploader app to upload my master?

Nope. The master created by the Master Uploader App is CD quality, 16-bit/44.1K. The audio quality will be identical to your CD master or 16-bit audio files. 24-bit files will be dithered down properly to 16-bit resolution by the Master Uploader App.
